To put any kind of tracking code requires that you open a support ticket and ask that it be added to your site.

Your first problem is one that Jake is aware of and I think fixed in the next update.

Your second one may be simple to fix. It sounds like you have either have the Sitewide URL or Sitewide Banner enabled. This shows the same url or banner on all pages in your site.

Check and see if that is the problem.
