We would not and never had put Webmaster Tools into our sites. You are gaming Google and by putting webmaster tools on your site you are asking them to hammer it. We don’t put analytics on any of the sites either. If you install Analytics or Webmaster tools on your site then you are asking to get hit and you will.

Have you tried with ALL possible iterations? I’ve had sites show de-indexed with site:sitename.com AND site:http://sitename.com but indexed perfectly for site:www.sitename.com . In many cases Google “picks one” and that’s all that ever gets indexed. Sometimes it’s two, sometimes all.
